So it looks like we will need a update for PreferanceLoader on ios 9. As most of you have saw by now there is no tweaks showing up in your settings app. This is due to PreferanceLoader needing a update for iOS 9. I am sure this will be updated soon. It just takes time for things to get done when a new jailbreak is released!
